Keston Hiura had the entire offense for the Brewers, launching a sixth-inning solo home run to halve the deficit. Milwaukee had just three hits in the loss.
Adrian Houser worked five innings for the Brewers, allowing the two runs.
It appeared the Brewers tied the game one inning later, but Trent Grisham was called out on the basepath, ending the threat.
Milwaukee and San Diego play again Thursday afternoon at Miller Park.
